Sorry, the Philippines just takes a backseat compared to Thailand, and Indonesia.

You're counting Manila as just Manila City. Which is fine, but that's only 43 sq km and 1.9 million people. It's not even the largest city in Metro Manila by land area or population. Quezon City wins both of those. Don't think of Metro Manila as a traditional metropolitan area. It's not. It's like a big city subdivided into smaller cities (like NYC has different boroughs- Manhattan, Bronx, etc). The whole Metro Manila functions as the capital, not just Manila city. Regular metropolitan areas can grow and change in land area as the population expands into new area. Metro Manila (The National Capital Region) is a set entity with established boundaries, like Washington D.C. or like Jakarta (Special Capital Region).
When making comparisons, Metro Manila is equivalent to Jakarta city. Metro Manila is the National Capital Region, while Jakarta city is the Special Capital Region. The different parts of Jakarta- North Jakarta, South Jakarta, etc. are equivalent to the different cities in Metro Manila: Quezon City, Manila, Makati, Marikina, etc.
And when you look at the numbers, Metro Manila and Jakarta are also comparable:
Metro Manila land area- 620 km sq
Jakarta land area- 662 km sq
Metro Manila population- 12 million
Jakarta population- 10 million
They have nearly the same land area and population. So why would you compare just Manila city to Jakarta? That would be like comparing just North Jakarta to Metro Manila.
And I agree that the Philippines doesn't compare to Thailand or Indonesia, but we're talking about Bangkok, Manila, and Jakarta here. If you look at objective data that compares quality of life as a whole in those cities, Bangkok comes out on top, Manila is in the middle, and Jakarta is at the bottom.

And the Economist's Global Liveability Index measures quality of life in general, not specifically for expats. "Each city is assigned a score for over 30 qualitative and quantitative factors across five broad categories: stability, healthcare, culture and environment, education, and infrastructure."

Jakarta is pretty far behind the other two cities. There is no objective, reputable quality of life index that puts Jakarta above Manila. Sure, they have better transport infrastructure, but that's only 1 aspect that goes into quality of life.
